I agree with your comments about THE SUBTLE KNIFE. Especially in regard to the Will Parry character. Not only did he overshadow Lyra in this novel, he did the same in the first nine chapters of THE AMBER SPYGLASS. And I also agree that he didn't seem as complex as Lyra. Almost too perfect, if you ask me.
